The 63-year-old Scot died after a long illness, his agent Paul Charles confirmed.
Rafferty was also a member of the band Stealers Wheel with whom he secured another huge hit in 1972 with Stuck In The Middle With You.
The song enjoyed a renaissance after being featured in Quentin Tarantino's 1992 movie Reservoir Dogs, when it was used as the audio backdrop to a gruesome scene.
Baker Street, with its haunting saxophone solo, reached number three in the UK charts and number two in the US.
Rafferty was said to have earned £80,000 a year from the royalties on that song alone.
Despite his earlier success, Rafferty suffered from problems with alcohol and endured professional disputes.
He cut his teeth as a busker, and also appeared with Billy Connolly's folk group the Humblebums.
